I would say the Fireplace Murder in Stockholm 1962.
Really interesting story, beats most fictional crimes I must say.
Short summary of the murder as I recall the story:
A 68 year old dentist is reported missing when he fails to appear at a class reunion. The dentist had no living relatives or close friends so the disappeareance was unnoticed for quite a while.
The investigations are long seen as a lost cause, but then when one starts to go through his economy it is found that he had inherited large sums of money which is now missing. Another clue that is found is a cryptic note taken by the dentist where he writes that "he must never forget the accident in the stair" and how lucky he was to have his friend and banksman there to help him.
This banksman and old friend had apparently been embezzling money from the dentist to finance a mansion for him and his wife, thinking that the dentist would not notice (the dentist had mental problems and left all his affairs to the banksman).
The banksman is interrogated and much thanks to the talented interogator the banksman confesses both the embezzlement and the murder.
When things started to go wrong and the banksman risked being caught embezzling (the dentist's money was running low) he decided to try pushing his friend down some stairs. This fails, but he manages to convince his friend he was trying to stop the fall and save him.
Later he tricks the dentist to come to visit his apartment where he clubs the dentist to death. Afterwards he undresses, burns his clothes and the murder weapon in one of three stoves in the apartment, proceeds to cut the body into smaller pieces which he burns as well flushing the ashes down the toilet, the few bones and dental implants he can not burn he puts in the trash. After cleaning up, taking a bath and resting for a while he goes celebrating easter with his family.
Shortly after the apartment is demolished, meaning there is no crime scene, no body, no victims, no murder weapon and no other evidence that this dentist - whom you may recall had very little contact with the outside world - had been murdered.
Actually the police finds the story so unbelievable they refuse to believe it at first, doubting that one could completely burn up a human in a household stove in just a few hours. The validity of the story was verified by cutting up a pig of similar size and burning it in stoves of the same model.
Based on his confession, the missing funds, the note of the accident and the burning of a pig the banksman was sentenced to a lifetime of prison labor (last person to ever get that penalty in Sweden) which was later changed to 14 years.

Whether or not my favourite was actually a crime or not, is open to debate. My favourite would be the incident at Dyatlov Pass. Basically a group of mountain climbers went up through this route, and went missing. Upon discovery the incident baffled all the investigators, there has been conclusive evidence, or statement as to what exactly happened.
