Hello. When you say 'labels' do you mean a tag or conjugate that binds to specific organelles ? We use fluorescence microscopy to tag and quantitate specific bacterial cells, using fluorescein as the dye, and a simple monoclonal antibody to bind them.
I'd be interested to know how individual organelles would be differentiated by such a system (dye-tag).
